To set the source path so it works similar to JBuilder 3, perform the following steps (testing in JB4):

1) Create a "myprojects" directory under JBuilder4.
2) Create a "src" directory under "JBuilder4\myprojects". This is the trick.
3) In JBuilder, select Project | Default Project Properties.
4) Remove the default source path setting.
5) Click "Add" and navigate to the "JBuilder4\myprojects\src" directory, then click Ok.

Now when you create a new project (eg. MyApp), the project folder will go under "JBuilder4\myprojects\MyApp", and the source code for it will go under "JBuilder4\myprojects\MyApp\src". The last directory entry in the source path seems to be appended to the project directory name. You don't actually need the directory created in step 2 after you've completed step 5.

Hope this helps!
